For the WordFence Extension all 3 of my websites show in MainWP under Manage Sites and Firewall:

This is actually incorrect, “Web Application Firewall Status” should be “Enabled and Protecting”
The WordFence MainWP Extension Options is set to

From the ticket:
Communication between extension and the plugin is kind of one way.
If you have some settings set on child sites and install extencion after that, it won’t reflect the settings.
Extensions are designed to set/push settings towards child sites so if you use only the extension to manage settings, you will always see in the extension what is set on child sites.
